I have fairly new boat (2004), which I recently discovered has two puctures about 2-3 inches above the rub rail on the stern side . The holes can't be more than a 1/4" in diameter. There isn't any spidering around the puctures, the holes are clean.
Would this be something that I could easily repair on my own or should I take it to a professional?
If I take it to a fiberglass shop what is a reasonable price for a repair like this?

1/4 inch is pretty large for a mysterious fiberglass puncture. Do you know what caused it? If you've had no experience with fiberglass, now is not the time to practice on your vessel. You could probably get it filled for a couple hundred if that.
