I've been working out a lot this winter for a better season this summer and I think I'll notice some improvements in my endurance and control which is nice, but I occasionally feel sharp pains and stiffness in my knees.

I know this sport can beat your knees up, but does anyone know what else may cause this or any good remedies to improve knee strength and health?

Try adjusting your stance a bit. It made a HUGE difference for me even just turning my stance in a bit (I'm naturally a little pigeon-footed so a heavy duck-stance on a wakeboard made my knees hurt a lot after an hour or two of riding). Jump as high as you can off of a step and see how you land when you absorb the impact a bit, try to match your stance to that.

Off of the water you can try some plyometrics exercises that will strengthen some key muscles in ways that just aren't possible with machines or lifting at the gym and can make a big difference.

i dont like playing WebMD... but two things jumped out at me when you listed your sympoms.... Tendonitis or a torn meniscus... those both explain the pain and the stiffness (swelling)... I would go see an ortho just to be sure... you dont want to let joint problems linger... they only get worse if they arent addressed.
