I don't think my ballast tanks are filling I had the switch on for about 15 min and nothing came out of the holes indicating that they were full, when I switched it to out nothing came out either you could hear the motor running, I think my batteries are dead I charged them and the radio or lights or blower wont run maybe its a feature when the batteries are about to die?

Hmmm, just try hooking it up to the charger and see if it works, if not, I don't know what to tell you.

Are the impellers on the pumps in good shape?

Pulled the motor out, checked the impellers, cleaned out the filter checked all the fuses they are all good, The pumps come on for the water to come out just not in, I hooked the pump motor up to a 12v charge and it works fine just wont come on when you flip the switch. last thing is relay.

Or short. Is it a bi-directional pump or two separate?
