Need help figuring out some wiring things with my boat.

I just purchased a 2006 Moomba Mobius LSV. We took it out on the lake this weekend for the first time. I had read some things about the switches and stuff on a forum on here so I had a idea what the concept was.

We put the switch on 1 which is the starting battery. After we would start the boat and be running awhile it would start some sort of clicking noice. The clicking noise was coming from the VSR above the switch. If I switched it to 1&2 it would stop clicking. So I'm trying to figure out what the clicking is. Also, When I put the switch to the off position the "stock" electronics still work. So when the switch is in the off position the automatic bulge pump still runs and drains the "house" battery. Is there away to change this? I would like it so that when the switch is in the off position that everything is off.

Am I better with the set up I have or a setup like in the forum showed above?
