I have a 3.0L and was wondering if I could put in a 4.3L instead next winter, I know I would have to change mounts and stuff but other than that could it be done?

What kind of boat? I replaced a 6 banger with an 8 banger in one of my boats a few years ago.

Matched up the intermediate gear ( I/O ) and had no trouble with the mounts.

Generally it's no problem, a lot of work, but no problem. Get the Chilton's book for you set up. If you see a manual that lists the set up with multiple motor combinations, e.g. Merc 3.0, Merc 4.3, Alpha I drive, you should be pretty well set.
