here are my two choices:

Boss MR1200S $90
subwoofer output (bass max)
dual rca outputs
50w x 4 channel
built in amp

vs.

Clarion XMD1 (refurbished) $100
45w x 4 channel
4 channel line level output
4 channel speaker level output
front/rear preamp outputs (2 sets)
rms power output: 16w x 4

I was also interested in this amplifier to power the receiver and a sub...

Blaupunkt PA2150 $90
150 watts x 2 @ 4 ohms
200 watts x 2 @ 2 ohms
variable high/low pass crossovers
preamp outputs

I don't need a system to rock the whole lake, just want something decent. Would I need one or two amps?
I also want a receiver that will handle some wave action on the water and not be skipping all the time.

I would like to use some of the existing equipment I already have. here is the amp and the speakers already in the boat. As far as I can tell, the amp is only hooked up to the sub.

Pioneer GM3000T power amplifier offers big sound in a small package, measuring only 6-1/8 inches wide.
Offers 1, 2, and 3-channel operation (including a bridged 100W x 1 into 4 ohms), plus a Hi-Volt Input Level Control (400mV ~ 6.5V) and a Selectable Low-Pass Filter for added control and flexibility.
GM-3000T features a pulse width modulation (PWM) circuit that efficiently outputs only the lower frequencies - perfect for powering a sub.
Oversized screw-type power/ground terminals and RCA inputs are provided with the GM3000T, and the 2-channel speaker level input offers added control.

Load Impedance Capability: 2- 8 Ohm (Stereo), 4-8 Ohm (Bridged).

I know you said you don't wanna "rock the lake," but I don't think you'll be happy with the volume of the speakers if you rely on the head unit for power. An RMS rating of 16w is generous, to say the least.

If you elect to go with one of the head units that you listed, I'd recommend an amp to power them in addition to the amp for the sub. My guess is the sub is overpowering the highs and mids in your current setup (you have 3x the power running to your sub as you do to your four speakers). If you don't want to spend too much, I'd be inclined to recommend a speaker upgrade in lieu of the second amp for now. Check out etronics.com.

Personally i'd go for the refurb'd Clarion. That looks like a high quality receiver.

Go with your plan with the Pioneer amp for your sub.( Not sure what you are using, But get a sub that will drop your amp load to a 2 ohm load on mono for some extra wattage: that is if its capable.)

Use the deck wattage for your speakers. Unless you get the extra amp, and then wire the speakers to that. Like Swass said, the amp for the speakers will make a great improvement in clarity and overall sound. good luck

With a little research you can usually find some real good deals on some used head units. As a general rule you can find very high quality units for under $100. The research comes into play with finding those $400-600 head units from 4-7 years ago. These units typicaly have 3 outputs, one base specific and very good anti-skip tendacies. I have had much better luck also with quality and durability by using Alpine and Eclipse, not to mention sound. As a general rule also the higher priced units have been better taken care of, same with boats and cars. e-Bay provides a excellent selection and again with careful shopping you can get a very good unit and a very good price.
